Do pop up ads effect SEO or Search Engine Optimization?

What is your opinion? I'm just reading up about this now, and I'll let you know what my conclusion is later.

i would say yes because it affects or degrade your site's reputation, losing viewers/eyeballs on it for they will be annoyed low activities then decrease page rank

Nope, completely unrelated unless the code is completely crazy. You can simply stick the java or what have you in its own file.

So you don't think those ads that you run into between pages that say "click here to skip this ad, or wait 30 seconds" effect SEO?

I don't really qualify that as a pop up. That is more like a splash or gateway sort of page. But yeah, that would likely break something depending on how it was coded. This could cause google to get stuck I suppose if not properly linked back to the main content. I don't think that the time would have much to do with it.

Google is pretty clever about reading pages these days. For instance, this method is often deployed by large corporations for stuff like surveys. Msnbc does it fairly often without issue. That might be a bad example though. That site is huge.

Edit: Downloads.com does this as well, but again, not a very good example. Sherdog.com does it as well as some of the UFC sites. Sherdog is a forum, no problems there either. They show huge full page ads with a link to continue to the content.
